In order to define a Hamiltonian for an arbitrary molecular systems the following ingredients are required:
- Molecular frame :math:`xyz` defining the rotation of the molecule via the positions of the three Euler angles :math:`\alpha,\beta,\gamma`;
- :math:`3N-6` (:math:`3N-5`) vibrational coordinates :math:`\xi_n`, internal degrees of freedom defining the molecular vibrations;
- Kinetic energy operator (KEO) in a sum-of-products form. In TROVE it has to be an expansion in terms of some 1D functions of :math:`\xi_n`, their conjugate momenta and rotational angular momenta :math:`\hat{J}_\alpha`;
- Potential energy function (PEF). In TROVE, it is also an expansion in terms of some 1D functions of :math:`\xi_n`.
- For intensity calculations, 3D dipole moment functions, also as expansion in terms of some 1D functions of :math:`\xi_n`.
In this chapter a list is given of all of the molecules which have been studied using TROVE. This serves two purposes: as a summary of the development of TROVE over the years and as a reference for adding further molecules. As discussed in :doc:`newmolecules`, setting up a new molecule in TROVE is fairly straightforward if a molecule of the same symmetry and structure has already been implemented.
The list of molecules are given in roughly chronological order with the relevant references. Details are given of the symmetry, basis sets used, coordinates used, the analytical forms of the PES and DMS and the frequency ranges of linelists if they were calculated.
Here we introduce different ingredients available for triatomic molecules, including
- Molecular frames :math:`xyz`;
- :math:`3N-6` (:math:`3N-5`) vibrational coordinates :math:`\xi_n`;
- Kinetic energy operators (KEO);
- Potential energy functions (PEF);
- For intensity calculations, 3D dipole moment functions.
Hydrogen sulfide, SiH\ :sub:`2`

Coordinates: Linearized coordinates. :math:`\xi_1 = r_1^l - r_e`, :math:`\xi_2 = r_2^l - r_e` and :math:`\xi = \alpha^l - \alpha_e` .

A short description of the keywords, cards and sections used is as follows.
- ``Mem``: Maximal memory value available for the job in ``gb``, ``mb`` or ``kb``. TROVE uses an internal book keeping of the memory usage and will stop if it is large than the ``mem`` value.
- ``KinOrder``: Expansion order of the KEO.
- ``PotOrder``: Expansion order of the PEF.
- ``Natoms``: Number of atoms (nuclei) :math:`N`.
- ``Nmodes``: Number of modes or degrees of freedom :math:`M` (here :math:`M=3N-6`).
- ``SYMGROUP``: Molecular symmetry group.
- ``verbose``: Verbosity level controlling amount of information in the standard output.
- ``dstep``: numerical difference step size used in finite differences (Angstrom or radian).
- ``COORDS``: type of the coordinate, ``linear`` (``linearised``) or ``local`` (``curvilinear``).
- ``FRAME``: Molecular frame.
- ``MOLTYPE``: The type of molecule (XYZ, XY2, XY3, XY4, ZXY3, etc).
- ``REFER-CONF``: reference configuration, ``RIGID`` or ``NON-RIGID``.
- ``PRIMITIVES``: block defining parameters of the primitive bases.
- ``Npolyads``: Maximal number of polyads.
- ``CONTRACTION``: Block defining parameters of the contracted basis set.
- ``Npolyads``: Maximal number of polyads in the contracted basis.
- ``sample_points``: number of sampling points in the symmetrisation procedure.
- ``sample_attempts``: number of symmetrisation attempts.
- ``symm_toler``: Numerical tolerance used in symmetrisation.
- ``DIAGONALIZER``: Block defining the diagonaliser (eigensolver) as well as its options (number of roots, maximal energy etc).
- ``SYEV``: LAPACK Eigensolver type DSYEV.

- ``ZMAT``: Z-matrix block defining the Z-matrix coordinates and nuclear (atomic) masses.

CO\ :sub:`2`
============
This is a linear triatomic molecule for which a number of exact KEOs implemented in TROVE.
Molecular type (``MOLTYPE``): ``XY2``.
Symmetry: there are two types of symmetries available for symmetric quasi-linear triatomic molecules, molecular symmetry group :math:`C_{2v}`\ (EM) and Artificial extended molecular symmetry :math:`C_{\rm C2vn}`\ (AEM).
Coordinates: curvilinear (``local``).

Here the card ``krot 40`` indicates the highest vibrational angular momentum and the rotational quantum number :math:`k` (See Chapter about Basis sets). `rational` stands for the expansion in terms of :math:`1/r_1` or :math:`1/r_2`. Modes 1 and 2 are combined into sub-group 1.

Spectroscopic Model UCL-4000
^^^^^^^^^^^^^^^^^^^^^^^^^^^^
This model was used to produce the UCL-4000 line list for CO\ :math:`2` [23MeOwTe]_.
PEF type (``POT_TYPE``): poten_co2_ames1. This is the PEF Ames1 by Huang et al. [17HuScFr]_.
Potential expansion order: 8 using the PEF ``poten_xy3_morbid_10``. Expansion order (``PotOrder``) is 12.
Coordinates to expand Potential energy: ``Morse`` (see ``basis`` ) for stretching coordinates while the angle is treated explicitly.
Potential energy function: Refinement of published potential [09YuBaYa]_.
Dipole moment surface expansion: ``TYPE`` ``DIPOLE_AMES1``, AMES1 DMS by Huang et al. [17HuScFr]_.

Non-symmetric isotopologue :sup:`18`\ CO\ :sup:`16`
====================================================
The basic model is the same as for CO\ :sub:`2` with some differences.
Molecular type (``MOLTYPE``): ``XY2`` (same as before).
Symmetry: there are two types of symmetries available for non-symmetric quasi-linear triatomic molecules, molecular symmetry group :math:`C_{s}`\ (EM) and Artificial extended molecular symmetry :math:`C_{\rm Cvn}`\ (AEM).
Coordinates: curvilinear (``local``).
Frame and associated coordinates type (``TRANSFORM``): ``R-RHO-Z-M2-M3``. It uses the same valence coordinates as before, :math:`r_1`, :math:`r_2`, and :math:`\rho`. In the linear configuration, the frame is the :math:`z` axis along the molecule oriented from atom 1 to atom 2 (i.e. from mass 2 to mass 3, see Z-matrix), which is the same orientation as ``r-rho-z`` and also with the bisecting axis :math:`x`.

Ammonia, NH\ :sub:`3`
=====================
Ammonia is intrinsically a non-rigid system with a low barrier to the planarity and spectroscopically non-negligible tunneling splitting of about 0.78 cm\ :sup:`-1`. Therefore it must be treated using the non-rigid frame and an associated :math:`D_{3h}`\ (M) group symmetry.
Molecular type (``MOLTYPE``): ``XY3``.
Symmetry: :math:`D_{3h}`\ (M)
Coordinates: linearised (``Linear``).
Coordinates type (``TRANSFORM``): ``r-s-delta``. It is based on seven internal coordinates defined using the following Z-matrix:

As usual, it defines three stretching coordinates :math:`r_{{\rm NH}_1}`, :math:`r_{{\rm NH}_2}` and :math:`r_{{\rm NH}_3}`. For the angles, note that atom 4 has the "dihedral" type 1. For this type, TROVE introduced four angles (one of which is redundant): the first two angles are valence between atoms H2 and H1 (:math:`\alpha_3`), H3 and H1 (:math:`\alpha_2`). Angle 3 is also valence, between H3 and H2 (:math:`\alpha_1`). Angle 4 is dihedral between two planes: :math:`\vec{r}_3\times \vec{r}_1` and :math:`\vec{r}_1\times \vec{r}_2`. These 4 angles are then used to construct two degenerate non-redundant bending coordinates:

KEO: non-exact, constructed using the Sorensen procedure as an expansion about the non-rigid reference frame.
Frame: Non-rigid, Eckart conditions, follows the umbrella motion for a rigid stretches and equal angles.

Spectroscopic Model BYTe
^^^^^^^^^^^^^^^^^^^^^^^^
Potential expansion order: 8 using the PEF ``poten_xy3_morbid_10``.
Coordinates to expand Potential energy: Morse for stretching coordinates, angles themselves for bends.
Basis set: Polyad scheme with :math:`P = 2(v_1 + v_2 + v_3) + v_4 + v_5 + \frac{v_6}{2} \leq 14`.
Potential energy function: Refinement of published potential [09YuBaYa]_.
Dipole moment surface expansion: DMF ``XY3_SYMMB``. For the BYTe line list, an *ab initio* DMS was computed at the CCSD(T)/aug-cc-pVQZ level of theory [09YuBaYa]_.
Results: Hot line list called BYTe. BYTe is applicable for temperatures up to 1500 K. It comprises of 1138 323 351 transitions in the frequency range from 0 to 12 000 wavenumbers, constructed from 1373 897 energy levels below 18 000 wavenumbers having J values :math:`\le` 36.
.. Note:: Apart from BYTe, ammonia was used to develop TROVE itself, specifically for the J=0 contraction and refinement methods. The BYTe line list remains important for astronomical applications but will also soon be joined by an even more accurate line list from the work of Coles *et al.* [10CoYuTe]_.

Spectroscopic model CoYuTe
^^^^^^^^^^^^^^^^^^^^^^^^^^
Potential energy function: ``general`` as defined in a stand-alone ``pot-user`` module ``pot_NH3_Roman.f90``. PEF was expanded to the 8th order using the internal linearised coordinates.
Basis set: Polyad scheme with :math:`P = 4(v_1 + v_2 + v_3) + 2(v_4 + v_5) + v_6 \leq 32`.
Dipole moment surface expansion: Same in BYTe.

Methyl cation, CH\ :sub:`3`\ :sup:`+`

Symmetry: :math:`D_{3h}`
Coordinates: Linearized coordinates. :math:`\xi_k = r_k^l - r_e` :math:`k = 1,2,3` for vibrational coordinates, two symmetrized bending variables :math:`\xi_4 = S_{4a} = \frac{1}{\sqrt{6}} (2 \alpha_1^l - \alpha_2^l - \alpha_3^l)` and :math:`\xi_5 = S_{4b} = \frac{1}{\sqrt{2}}(\alpha_2^l - \alpha_3^l)` and an out of plane vibration coordinate :math:`\xi_6 = \rho = \frac{\mathbf{r_1} \cdot (\mathbf{r_2} \times \mathbf{r_3} )} {r_{1}r_{2}r_{3}}`. For PH\ :sub:`3`, tunneling splitting via the umbrella motion may exist (as for NH\ :sub:`3`) may exist but has yet to be detected [16SoYuTe]_. In order to treat phosphine as a non-rigid, the same setup as for NH\ :sub:`3` can used with the symmetry group :math:`D_{3h}`\ (M).
KEO: non-exact, constructed using the Sorensen procedure as an expansion about the non-rigid reference frame.

Here, the numerical grid of the umbrella mode ranges from negative to positive angles with a planer structure in the middle. The card ``period -2`` helps to build a symmetry adapted tunneling basis containing both the symmetric and asymmetric wavefunctions with a relatively large numerical grid of 5000 points.
As in the case of Ammonia, the ``transform`` type ``r-s-delta`` uses internally seven coordinates, :math:`r_1`, :math:`r_2`, :math:`r_3`, :math:`\alpha_1`, :math:`\alpha_2`, :math:`\alpha_3`, and the umbrella coordinate :math:`\tau`. .. Note:: As SO\ :sub:`3` has a large moment of inertia, many :math:`J`\ s need to be included. Up to :math:`J = 130` was included for a complete linelist at 800 K. For calculating :math:`J` this large, special procedures were used as discussed in the paper.

.. Note:: This describes the 10to10 calculation which was based on a previous calculation for lower frequencies. The high symmetry of methane meant special symmetry considerations are required. Details of this are given in the papers.

The model (APTY) is described in [15AlOvYu]_, [16AlPoOv]_.
KEO: non-exact (linearised), expanded around a non-rigid reference configuration constructed to follow the torsion motion with all other valence coordinates fixed to their equilibrium values.
Symmetry: :math:`D_{2h}`\ (EM).
Frame: Eckart-Saywitz conditions with the x-axis in the plane bisecting the HOOH book-angle. The integration range for the torsional coordinate is extended to :math:`2\pi` in order to efficiently separate the torsional and rotational degrees of freedom.
Coordinates: type (``transform``) ``r-alpha-tau``. These are linearised except the torsional mode, based on the following valence-type coordinates,
:math:`\xi_i = (x_i^l - x_i^e)` where :math:`i = 1, 6` are :math:`R`, :math:`r_1`, :math:`r_2`, :math:`\theta_1`, :math:`\theta

The PEF used was obtained by refining an *ab initio* CCSD(T)-F12b/aug-cc-pVNZ PES of HOOH to experimental ro-vibrational energies of the main isotopologue of HOOH , for :math:`J \leq 4`.
Basis set: Constructed using the polyad scheme: :math:`P = 4n_1 + 8(n_2 + n_3 + n_4 + n_5) +n_6 \leq 42`.
DMF type (DMS_TYPE): ``HOOH_MB``. This dipole moment surface was computed using CCSD(T)-F12b/aug-cc-pV(T+d)Z and fitted to a polynomial.
Results: Linelist complete up to 6000 cm\ :sup:`-1`. Extended linelist up to 8000 cm\ :sup:`-1` with reduced completeness
at high temperatures.
.. Note:: The :math:`\tau` coordinate for this molecule adds complications to expansion of dipole, etc. In order to guarantee a smooth torsional behaviour of all expansion terms of PEF and DMF, the ``iron-out`` feature was used. The ``iron-out`` card is placed anywhere of the main body of the input file (step 1) outside of any sections.
